We've talked about D2K: Jump Man Returns here in the past. It's the fan-made Donkey Kong title that adds in new levels and difficulty. While Nintendo is indeed aware of the project, they didn't shut it down. They learned of the project because the creator got in touch with them.

"I did send them the game and a 'promo package' with artwork and concept sketches and a bunch of stuff. Things seemed positive at first, but unfortunately nothing ever came of it. They have strict policies about accepting outside submissions. If you all like the game then let Nintendo know. It would be nice to get them on board 'officially'." - D2K creator Jeff Kulczycki

I've heard a lot of people including RMC say that Nintendo kills fan projects but what projects specifically have they killed? It doesn't seem much like them to do that.

Don't mention any hacks either that's totally different. Hacking into one of their games and significantly altering it is totally different than a fan-made homage to Nintendo.

Capcom and Square Enix are the biggest culprits in this sort of thing. Nintendo, not so much.

Honestly the only one I can remember is that 3D Chrono Trigger game.

I've actually played this on a cabinet before. :) Funspot has one right next to Donkey Kong Jr. and Donkey Kong 3.
