Comment regarding the end-game bosses:
With the Diggernaut, Samus
-uses her beams and missiles to damage the armor and shoot down obstacles
-uses the Spiderball to climb on the arms, damage the head, and to negate the sucking attack.
-uses morphball bombs to damage the internal mechanisms
-can use the witch-time move to hit the final weak points on the head in one cycle
With the Queen, Samus
-uses the 360 aiming to precisely hit the mouth while dodging the attacks
-uses the spiderball to counter the wind attack and dodge other attacks
-can use the counter to stun, which combos into using the grapple beam to to bringing her head down for further stun, which can combo into using the morphball to enter her mouth and lay a powerbomb
-can apparently use the Shinespark-esque spiderball-powerbomb combo to interrupt certain attacks
They are a lot more intricately designed than the usual bosses in the 2D Metroids, which have traditionally been more standard dodge-n-shoot-fests.
