A major thing about Sonic Mania and their cartoon shorts is that they happened to pick up a few people on the team who were experienced at 2-D animation and wanted to make them. SEGA also has pockets deep enough to pay for them, pockets deeper than Arc System Works or WayForward.

It isn't something that could happen often, and the expenses could seriously derail the game itself (as is what happened with Sushi Striker--I strongly suspect that high price tag for the game at launch was to help pay for the fully animated, fully voiced cutscenes all over the game, which was otherwise a low-budget game).
