Rodea: The Sky Soldier also being removed from the Japanese Wii U and 3DS eShops on Nov. 4th, 2020

At least there's always physical copies...

Just a few weeks ago, on Sept. 30th, 2020, Rodea: The Sky Soldier was removed from the European and North American Wii U and 3DS eShops. Now, it seems as though it's almost Japan's time to say goodbye. The action-adventure game will be deleted from the Japanese eShop on November 4th, 2020, with no reason/explanation given. If you're interested in owning the title digitally, make sure to purchase it before it's gone forever!

NIS America no longer holds the publishing rights to the game.

Which is a reasonable explanation for the removal outside of Japan, but the game was published by Kadokawa Games in Japan. While its unclear who owns the rights to the game, whether Kadokawa or Prope/Naka, I'd assume the former as they paid for it and own the associated trademarks. Either way, there seems to be more going on with the game than we will ever know.
